I have two networks connected through a router. I can ping both sides but now I have a software which needs to broadcast itself before it can work properly on the network. I am using OSPF (Shortest path first) as the routing protocol.

No, the routing table won't do anything for broadcasts. By their nature broadcasts do not normally traverse routers. As such, modification to the routing table won't do anything for you. Gotta stick with the ip helper-address command.
can ip helper command be used for different ports?
Thats the job of the ip forward-protocol command. Its a global configuration that defines what services (ports) are forwarded. Use those two commands in order to forward the broadcast traffic you need.
